My home page is www.mysite.com/index.php as it needs the php code to
read the visitors ip address, look in a database and figure out what
country they are in.
Ive also added links to all the countries on the index.php page even
though the screen only appears for a second then redirects to which
I thought this would be good cause then googlebot should be able to
index all the countries.
Can I have index.php as my homepage?

Google doesn't care what your page names are. You can have anything
there (as long as your server handles it correctly).
P.S. - unless you work for United Online (owners of the mysite.com
domain), you shouldn't be using it. Rather, you should use example.com,
example.org, etc., which have been reserved for such purpose.
