I'm trying to copy an entire website from windows to workstation to a
freebsd server using pscp.
The problem is that pscp does not convert windows text files to unix
text files and actually leaves an ^M at every end of line of the text
Is there a way to avoid this, with pscp or do I have to use another
freeware ssh copy tool that does the correct text convertion?

Winscp might do what you want. It's available at
http://winscp.sourceforge.net/eng /. It does do the ascii conversion
and uses the putty public/private keys.
