 Is there a ssh client for Windows that runs from the system tray, connects
to the server at startup and let's me tunnel pop3/smtp through it?

you can use putty. simply use ssh-keys for authetication and make a *.bat
wich starts the putty with portforwarding and then the email client you use.
you can configure the session with the putty gui and then start this session
by command line.
Take a look at the putty manpage for the options.
