My website home page (www.winebuythecase.com) appears at the top of google
when searching for "wine buy the case" but the other 120 or so pages appear
about 80 or so positions below.

This happens every so often and then after a week or so they seem to link
back together.

The home pages url is listed on the google results without the www prefix
but the others all have the prefix.

Can anyone explain why this is happening? and what I need to do to fix it.

to either remove the prefix, or put it back. I prefer cutting it off, so it
redirects with a 301 to the one without www. Google is ok with 301's.
