Are there any open source, free java mapping engines available, that can
be used to create a basic website? I have found OpenMap and geoTools so
far, but would like recommendations on what is best, most popular etc.

If you are wanting to create a website then perhaps you will want to use
a Web Map Server (WMS) or a (Web Feature Server). OpenMap and Geotools
can give you a WMS but as I understand it their main use is as applets
or thick clients.

Deegree (http://deegree.sourceforge.net) is a WMS/WFS/WCS written Java,
as is GeoServer (not a WCS though). (geoserver.sourceforge.net).

Depending on your requirements you might not need to write any Java,
in which case MapServer (c++) is very cool!

It is something similar to Mapxtreme java or ArcIMS I have in mind, i.e.
serverside action that delivers a map in your browser. Support for SHP
files is great.

Both deegree and geoserver looks very interesting. Which one is the most
active / mostly use? GeoServer looks most appealing to me, so far.
