want to mount four 3.5 IDE drives in the open area where the old drives were,
but the fan on the bottom will only cool the bottom drive.
I want to mount the four drives vertically to allow air to flow past all four
drive equally. Is running these drives in this postion a problem?

As long as there is enough space between the drives for good airflow. It
doesn't take a lot, .2+" is plenty if the fan is blowing across and between
the drives. My case has an HDD rack right behind one of my intake fans and I
run 5 drives there with not a single failure over several years with 3-4
different MB and processor configurations. They also get a good workout with
all the video and audio stuff I do. All my drives in the rack are standing
vertically. I don't have filters on my fans, so if I happen to open the case
for something I always check the drives for any dust buildup between them
that may restrict airflow. Canned air works fine to take care of that....
