If you can, try to re-download and install the WGA tool and see if it helps.
I would also suspect that something corrupted the system, not the WU's.

As you have said, you have tried to restore the system but it still did not
fix the issue which leads me to believe that something corrupted the core
system. You could be heading to do a repair of the installation and see how
it goes. However do not go into this until we have exhausted all possible
resources.
