Currently at ver 02.06.5000.5378,

When a user logs off or shuts down the PC, the WDS does not end, and pops up
the Microsoft prompt asking if you want to end this process now. Any ideas
on how to fix this?

Upgrade to the latest version. They fixed this in 2.6.5 I believe.
