There are issues with frames more important that search engine rankings.
1. Inability to bookmark (frameset is bookmarked)
2. Orphan pages in search results leave no navigation for users who come
into orphan page. This can be fixed for some users who have javascript
enabled, but this usually sends the visitor to the initial page, not the
page they came in from the SE.
3. Printing issues
As to your second question, you probably want to look into something server
side. Have a look at the source of http://www.porjes.com/butterflies/ for
some ideas.
